If I may, I made a list of all of the 99 pups that I could track down across several different forms of media. If I could say in my own defense, I don't think those were real names. To answer Cuddly's question, it's from "The Making Of..." The reason many think that is because Cruella was saying them, but she was losing her mind.
With that aside, I made another update to the list stating which ones are male (red) and female (blue). I did hear somewhere that Pongo and Perdita had 8 male pups and 7 female pups, so I made the best assumptions.

Well 101 does have many versions.
Like in book, it had Lucky, Roly Poly, The Cadpig and Patch In the animated; it was Lucky, Rolly & Patch In the live action; it was Lucky, Dipstick, Wizzer, Two-Tone & Jewel. And for the series; its Lucky, Rolly, Cadpig, Patch, Dipstick, Wizzer, Two-Tone & Jewel was mentioned.
So, let's just make up our own for this and we'll be fine =P

The animated movie also had a female character named Penny. I don't know if she is actually supposed to be Cadpig or what; maybe they just called her Penny because there wasn't enough time to establish why one character has such an odd name.

I know that rule didn't apply in the animated series, but still. That is a different version of 101. That one lives in America. You can't expect it to be fully loyal with the movies.
Why do people keep making that mistake? X.X

I thought the reason people thought Freckles was a girl was because he supposedly had a girl's voice in the sequel (I watched it and didn't notice anything.) But the majority of voice actors for the pups in the series are women, so that doesn't really count (Plus, it happens all the time in animation).
BTW, Pepper is mentioned in (d**n, can't remember the source. I think it might be on a DVD commentary or a novelisation.) as being a pup with the smallest spots of all (Presumably, Salter is covered with them, or has big spots). Another novelisation says that Pepper is the pup sitting next to Patch, leaning against Perdita's back (The one who says "After him, boy!" I suppose this could be conjectural, I remember another mixed up Penny & Freckles, or something like that).
Hmm...writing this up has reminded me of something else I did regarding this. When I was looking for names, I also attempted to name each of the pups watching TV in the animated movie. I did this based on what we already know about the characters, their friendships, and the like. It is totally conjectural, by the way. It doesn't help that in the Disney movie, 12 of the pups wear red, while only 3 have blue collars. Oh well. So, from left to right, with gaps inbetween to represent gaps:
Red Collar: Fidget. (Sitting away to not spread fleas?)
Red Collar(Sitting On Newspaper): Whizzer Red Collar(Next To Whizzer): Dipstick
Red Collar: Possibly Salter? Red Collar(Pup who says "Go Get Em, Thunder"): Bon-Bon
Pongo (With Penny in front and Freckles on head)
Rolly Red Collar: Possibly Cadpig?
Lucky (In Front)
Perdita (With Pepper and Patch leaning on back)
(On Couch) Blue Collar ("Old Thunderbolt's the greatest dog in the whole world"): Possibly Jewel? Or Two-Tone Red Collar: Jewel/Two-Tone Red Collar: Blot

Disney has stated that all the dogs in the original movie wearing red are male, and all the dogs wearing blue are female. Freckles is wearing red, therefore he is male (Pepper is wearing blue, so that solves that debate too).
