In The Penguins of Madagascar episode "Tagged," the penguins are given tracking devices. Skipper orders Rico to give him a hacksaw. Private objects, thinking that Skipper is going to attempt to cut through the tracking device, to which Skipper replies, "I was just going to saw off my foot." This, I believe, is a direct reference to the first SAW film in the franchise where Dr. Gordon saws off his foot. While I find this is very funny, I don't think the writers should be referencing a R-rated film on a TV show intended for children. But at least the adults will get the reference. Kids? Not so much.

Yeah, that's just the character being dumb. If a puppet was telling him to cut his foot off then it would be a Saw reference.
Kids shows referencing R-Rated films is nothing new and has happened from time to time. The Hey Arnold movie contained an extended parody of Speed and Tiny Toons made some references to slasher films like Friday the 13th and several action movies like Arnold Schwarzenegger's films that were popular at the time. Referencing a violent or a disaster film isn't out of place either, the new MAD magazine cartoon on Cartoon Network has done big parodies of 2012, Avatar and the adult TV show Grey's Anatomy. Even Pokemon did a whole episode plot reference to The Poseidon Adventure.

I don't think this is a SAW reference. I think it is just a joke about Skipper making the stupid illogical choice rather than the logical obvious one. I see what you're saying, but that's just how I interpreted the scene. We each interpret things differently.

Yeah, referencing rated r movies is a ploy to give adults something that they may have enjoyed. Some examples...
Rugrats referenced "The Warriors" in the episode where Angelica convinced Chucky he was an alien with the line "Alium... Come out and playeeee-ay!" And "Mad Max" in the episode where they thought the sky fell when they showed what the world would be like now that they were the only ones around.
Ahhhhh! Real Monsters referenced "Roshomon", a Japanese film by Akira Kurosawa about a rape trial that shows four different people's side of the story, each extremely different from the others. The episode was called, incidentally enough, "Roshomonster". This movie was also reference in "King of the Hill" when Hank, Bill, Dale, and Boomhaur were charged with burning down the fire station. And the whole idea of the "viewfinder" on Real Monsters is a reference to "A Clockwork Orange".
Rocko's Modern Life referenced "Deliverance" in the episode about Rocko and Heffer going to the gym, when Rocko was on the rowing machine. If you've never seen "Deliverance", consider yourself lucky.
Space Jam referenced "Pulp Fiction"
I, for one, enjoy going back and catching these references to movies that I enjoy now that I hadn't seen back then.
