That she was. Though, she was on top in; "Shipwrecked", wasn' she? Yes, but why did you say she was on top in the Home episode when you knew she really wasn't. There are two other occurances I can recall: When the pups were washing CP in "Jurassic Bark", Cadpig was on the top of the stack. She also was when the main pups formed that Scooby Stack in "Every Little Crooked Nanny" when she says, "Normally, I'm against violence, but in this case, trash her!"

Just a guess here, but I think they did it for comedic effect. X3 Most people would expect the biggest and strongest character to be the one carrying the other characters, so it's more amusing/unexpected when it's the smallest character instead. Plus, it lets them do visual gags when the smallest character gets too tired to hold everyone up any longer, and they all go sprawling. XD
The Penguins of Madagascar cartoon used to do the same thing, with Private the smallest penguin almost always being at the bottom of the tower of penguins. And that show's all about visual gags. XD
