Oh yes they have. The first ones seen in the old San Jose first location were portrait bots, meaning they were in picture frames. They later moved on with cyberamic animatronics which were in a lot of the stores. Those are still around to this day. In the 90s they inherited the animatronic mechs from Showbiz Pizza Places (after a copyright dispute with the creator of the Showbiz Pizza characters) and retrofitted them into the Chuck E Cheese characters, today there are a few stores that still use those animatronics.

What I mean is did the characters change? Or has it always been Helen Hen, Jasper T. Hound, Mr. Munch and Pascually?

Belchic - well at first it was Chuck E Cheese, Jasper T Jowls, Pasqually, and a cat named Crusty. They retired Crusty in I believe 1978 to bring in Mr.Munch, they also started to have female characters as guest characters (one of them being Helen Henny). in the 80s Helen became the permanent fifth member of the group when Showbiz Pizza bought out Chuck e Cheese's Pizza Time Theatre, and it's been them five since to this very day. Though their designs have changed over the years.
