I found out some reasons to shows ending.
Sailor Moon USA run (airing re-runs in Japan)-1995, 1998-2004. Reason: Issues with leagalties, and the final season not being dubbed due to the same reason as the cancellation or the season's content (can't they use the powers of evil dubbing?). It was once cancelled during the original run because of it being put in bad time slots, usually when kids were in school.
101 Dalmatians Original run-1997-1998 Reruns-1999-2000 (removed from ABC during 2001), 2001-2006 (once in 2007) (Toon Disney) Reason: Well, it didn't do very well, as we all know, and there wasn't much mercahndise. On Toon Disney, with the arival of Jetix, it was moved up to 5:00 AM until finally losing their "spot" on the air.
Danny Phantom Original run-2004 (announced 2003, delayed)-2007 Reruns-2007+ Reason: Dispite being popular with 10 year olds (and even 20 year olds), Nickelodeon did not like this show. Most likely due to the violence and dark nature (shown mostly in Ultimate Enemy), or the sexual refrences in some episodes (were the censors on vacation?). I also heard that it gave VERY young children nightmares after Ultimate Enemy (forgot where the heck I got that from, could be a rumor). So they pulled it (though Butch Hartman, the creator, said that he wouldn't mind making more episodes). It's curently on Nicktoons, and having marathons every other week, so phans don't have to worry.
The Powerpuff Girls Original run-1998-2004, 2009 (special) Reruns-2005-2007 (CN), 2008+ (Boomerang) Reason: So the crew could work on Foster's Home for Imaginary Friends, maybe.

101D:TAS wasn't really cancelled, Disney had a policy that all shows end at no more than 65 episodes (the number needed for international syndication). Some shows end earlier (those are cancelled) and some do get extend (only for EXTREME popularity, Aladdin, That's So Raven and Hannah Montana are the only ones that come to mind). 101 got its 65 episodes (basically made as one season to air fall 1997-spring 1998). The quick run (with lots of repeats was in retrospect probably a very good move (ties in while still a fresh franchise from the live-action film and 101 gets the maximum run).
The things that forced it off Toon Disney were a combination of changing network goals and kids' tastes combined with that it simply got old.

Don't forget Phineas and Ferb, which I have to say, is a rather good show. But yeah, Disney shows don't last long half the time, like American Dragon: Jake Long, which I would've loved to see get extended.

I think the reason the Powerpuff Girls got canceled was because Craig McCracken was working on a new series at the time. Also, it got pulled off the air due to not only bad scheduling, but the show's popularity was dropping significantly since the movie did so poorly in theaters. At least the show did get some kind of a popularity large enough to develop a big fanbase so that the series would make a DVD release (which I'm at least happy to own).

Rugrats Original run-1991-2003 Reruns-2004-2008 (Nick), 2004+(Nicktoons) Reason: After Kimi joined the show, many fans disliked the fact with another kid joining and becoming a permanent cast member (this also happened with Dil, but he didn't do much). Also after "Rugrats Go Wild" was released into theaters, the movie recieved poor feedback, and thus, the downfall began. Another reason could be because of "All Grown Up".
Animaniacs Original run-1993-1998 Reruns-1999-2001 (CN and Nick), 2003-2005 (Nicktoons) Reason: With so many episodes made, the writers probably ran out of ideas. So the last few episodes turned out to be random music videos and the finale being a clip show.
Invader ZIM Original run-2001-2003 Reruns-2003-2007 Reason: The second Nicktoon to be canned because of content (the next was DP, the first you can just guess). Nick didn't like the violence and of course, bloody Gir. `nuff said.

I think I got a few.
Transformers: Generation 1 (1984) Original run: 1984-1987 (redone with cybernetic scene changes for "Generation 2") Reason: The first two seasons are still good, but once the 1986 movie came out, many kids who saw it theatrically were upset over the fact numerous characters from the first two seasons, including Optimus Prime, got killed on-camera (often quite brutally) which had the opposite effect Hasbro wanted. Everyone else who had not seen it was completely left in the dark as to why Season 3 was so different. The unattractive newer characters and wildly inconsistent animation (considering the movie lost so much money) sealed its fate.
Attack of the Killer Tomatoes Original run: 1990-1991 Reason: The second season of the show was much different than the first, done with some digital animation and darker themes in attempt to be Darker and Edgier. This worked against it--the digital animation was very costly at the time and the show lost some viewers because the more menacing look of the villains were seen by young children as scary. So, it was a victim of its own gimmick.
The Karate Kid Original run: 1989-1990 Reason: The show came in when the movie's popularity was in decline.
Tiny Toon Adventures Original run: 1990-1992 Reason: Probably so Steven Spielberg and the suits at the WB could focus on Animaniacs.
Transformers Animated Original run: 2007-2009 Reason: With the upcoming Revenge of the Fallen movie, the series had to be stopped so the Animated toyline wouldn't start competing with the movie sequel toyline.
The Ren and Stimpy Show Original run: 1991-1995 Reason: With the continued problems between John Krisfaluci and the Nickelodeon executives regarding tardiness, over-budget production and countless censorship issues, Nickelodeon fired John K. and his Spumco animation unit. The second half of Season 2 was cut and edited by Nickelodeon and the Season 3, 4 and 5 episodes were Nick originals...but these episodes are nowhere near as successful and viewership declined.
The Critic Original run: 1994-1995 Reason: This show never got much of a fair chance. It was 'too hot' for ABC, 'too tame' for Fox and it was constantly getting bumped around.
Sonic SatAM Original run: 1993-1994 Reason: Whenever Sonic came on, Fox just put Mighty Morphin Power Rangers on in the same time slot. No prizes if you can guess which show got higher ratings.
Loonatics Unleashed Original run: 2005-2006 Reason: Just was not a very popular show.

Let me give this a try...
The Wuzzles Original Run: 1985-1985 Re-Runs: 1987-1993 (on Disney Channel), 1998-2001 (on Toon Disney) Reason: This series only lasted 13 episodes. It was intended to have a longer run, but due to Bill Scott's death, all unfinished episodes were scrapped, and the series was canceled. Besides, it had a lack of popularity and was overshadowed by Disney's Adventures of the Gummi Bears.

The Dukes of Hazzard Original Run 1979-1985 Reason: After seven seasons the show had simply run its course (several late episodes featured outlandish plots even for that show, such as one where the Dukes help a lost alien get home ala E.T.) combined with the fact ratings had never quite recovered from the infamous "Coy and Vance" incident that happened through most of the fifth season. The show had been expense to produce with all the wrecked cars and starting with the sixth season the crew had switched to doing most of the show's big stunts with cheaper models in an effort to cut costs although the show remained expensive.

Doug Original run- 1991-1994 (Nick), 1996-1999 (Disney) Reruns-1995-2002 (Nick), 2000-2006 (Disney), 2002-2005 9Nicktoons) Reason: For Nick's version, every Nicktoon was suposed to run a course of a certain number of episodes (Rugrats broke the rule due to high ratings, and then the rule was dropped altogether), and Doug just happened to end in `94. In 1996, Jumbo Pictures (Now Cartoon Pizza), the company that made Doug and 101 Dalmatians: The Series, among others, was bought by Disney, and thus Brand Spanking New Doug (AKA Disney's Doug) was created. However, "Doug's 1st Movie" (should be called, "Doug's ONLY Movie") got terrible ratings at the box office, and got terrible reviews, forcing the show to end. Both versions of the show's reruns ended when Toon Disney and Nicktoons changed their programing scedual.
Kablam! Original run-1996-2000 Reruns-2000-2002 (Nick), 2002-2005 (Nicktoons) Reason: This show was the most underated show on Nick (I think), and didn't do so well. Hardly ANY merchandise was made (with the exception of a few songs on a Nicktoons CD from `98 and Action League Now! figurenes that were sold at the now defunct Nickelodeon store), which didn't help. Along with that, Nick might have found out that they missed a scene where "Loopy sux" was written in an episode (trust me, I taped it), along with some other stuff (who remembers the scene in one episode where June wanted to make the show "intamate" and started winking?) And due to poor ratings, the show went KABLAM!

The Super Mario Bros. Super Show! Original Run: 1989-1989 Reason: When the new games came out, there was a need to update the series with elements from the newer games.
The Adventures of Super Mario Bros. 3 Original Run: 1990-1990 Reason: Same as the previous.
Super Mario World Original Run: 1991-1991 Reason: Just wasn't a very popular show.

The Adventures of Pete & Pete Original run: 1993-1996 Reruns: 1996-1999 Reason: The boys playing the Wrigly brothers (Pete and his brother, Pete) were getting too old for the roles. Plus the creators were getting started on KaBlam!
Rocko's Modern Life Original run: 1993-1996 Reruns: 1996-2001 (Nick), 2002-2006 (Nicktoons) Reason: The creator, Joe Murray, said that he wanted to spend some more time with his family (he'll make Camp Lazlo in 2005), and one of the art directors (or writers, I forgot), Steve Hilenberg, was working on the most overrated Nicktoon (and the reason kaBlam didn't get to air three more seasons, I'm not kidding). Guess which one?

Whatever Happened to Robot Jones? Original Run: 2002-2003 (CN) Reason: The show only lasted a few episodes. During it's original run, Robot Jones had the voice of one of the robotic voices found on a lot of Macintosh computers. Later on, his voice on all the episodes was replaced with an actual actor doing his voice. Supposedly, this was because Macintosh was passing some lawsuits with the creators doing this. Also, the show was canceled and only ran for a few episodes mainly due to a lack of support from Cartoon Network.

Gumby Adventures Original Run: 1987-1989 (on CBS) Re-Runs: 1992-1996 (on Nickelodeon), 1998-1998 (on Cartoon Network) Reason: Art Cloakey made this comeback series to his late-50's/early-60's classic as a late 80's Saturday morning cartoon. The series was canceled since Cloakey was ready for retirement. The show started playing in repeats on Nickelodeon, and this gave Gumby such a higher popularity that Cloakey was encouraged to come out of retirement to make a feature-length Gumby movie. However, it got pulled off of Nickelodeon's lineup due to no more room in the schedule. In early 1998, it started playing on Cartoon Network on weekday mornings for about a month, but then it got pushed back to only show Fridays at midnight. Afterwards, it was canceled for good and never shown on television again.

Mighty Mouse: the New Adventures Original run: 1987-1988 Reason: Ralph Bakshi's late-80s revival of the classic TerryToons character was forced to end prematurely over an incident involving a crushed flower. Watchdogs complained over the idea of Mighty Mouse supposedly getting powers from being a cokehead. It was this together with the fact Ralph Bakshi's relationship with the staff at CBS fell out of favor that the show was axed halfway through Season 2.
Surprisingly, this series was just released on DVD by CBS DVD with bonus features--very surprising considering this show had not aired since the late 1980s.
Drawn Together Original run: 2004-2007 Reason: In 2008 Tara Strong (voice of Toot Braunstein) announced the show was cancelled. A few reasons include high production costs, the length of time episodes needed for completion and the fact some material was just too offensive for some people, together with the fact it was Screwed by the Network. Comedy Central constantly shifted the series around and fans couldn't keep track of it's airtime; fans would think it was unofficially cancelled and all of a sudden they'd see a new episode.
Possible aversion: According to Dave Jeser and Matt Silverstein, if The Drawn Together Movie: the Movie! sells well enough, they'll bring the show back. However, they would do so with major changes, meaning the show, post revival, would be very different than you may remember it.
King of the Hill Original run: 1997-2009 Reason: After some declining ratings, Fox opted to have the show cancelled in order to make room for Family Guy spin-off The Cleveland Show. Mike Judge was in the middle of another new show called The Goode Family, but ABC decided not to pick the show up. One could see King of the Hill attempting a future series revival as it enjoys a healthy life on Cartoon Network's Adult Swim line up (like Family Guy).
Unfortunately, the death of Brittany Murphy (voice of Hank's niece Luanne, ironically not long after the hour-long final episode) means without a different voice actress a revival would be impossible.
Malcolm in the Middle Original run: 2000-2006 Reason: Because the show was so heavily focused on the kids, once they started growing up the show started to lose it's appeal.
Family Matters Original run: 1989-1998 Reason: It enjoyed a long life on ABC, but after Disney bought out that channel, it moved to CBS. At this time though, only Carl, Eddie, Laura and Steve were unchanged. At this time, Waldo was said to have 'gone off to culinary school' (giving him some closure unlike most other cast members), Aunt Rachel, Ritchie and the Grandma were gone, and Jo-Marie Payton, the original actress who played Harriet and was the inspiration for the show (she was once a bit player on Perfect Strangers), quit due to the fact she was sick of the show always being about Steve and his sub-characters and wanted to write/direct an episode, but she couldn't (the character was still physically there, played by JudyAnn Elder despite the fact she looked, sounded and acted nothing like the original actress). The show was on CBS's Block Party together with Step by Step, another former TGIF show. They got crushed under the ratings of the new TGIF block and were both canceled.
If the show did continue during the 1998-1999 season, it's likely that Myra would have disappeared as well due to the fact Michelle Thomas died of stomach cancer in December 1998.
Everybody Hates Chris Original run: 2005-2009 Reason: Chris Rock openly announced that the series was being canceled simply because the show had run its course.
